Abstract Objective To study the relationship between the Hedgehog signaling pathways’ transcription factor Gli1 and molecular markers of breast cancer and to probe its expression and significance in molecular subtypes of breast cancer. Methods Envison immunohistochemical method was used to detect the expression of Gli1 in 90 samples of breast cancer. The relationship between Gli1 and the expression of ER, HER-2 was analyzed. The expression of Gli1 in different molecular subtypes and its significance were discussed. Results The expression of Gli1 and ER were found to be negatively correlated. No significant correlation between Gli1 and HER-2 was exhibited. There was no difference between luminal A, luminal B and HER2 overexpression or between luminal B, HER-2 overexpression and basal-like subtypes (P>0.05). The positive rate of Glil in the basal-like subtype was higher than in luminal A subtype; the difference was statistically significant (P
